If your Shopify store already does most of your volume, Shopify POS puts the counter on the same catalog and stock pool, so a bottle sold in person comes off your website at once. Purchase orders and a sales-by-vendor report are native, and the POS Pro add-on at $89 per location per month, billed yearly, adds in-app stock counts, staff permissions and daily sales reports.

The catch for supplement stores is processing. Shopify’s card readers work only with Shopify Payments, and Shopify Payments prohibits products that make health claims not verified by a regulator. You can take other processors in store only on a separate terminal, logged as a custom payment, which Shopify does not charge a fee for.

Square has the cheapest way in, with a free plan and paid plans at $49 or $149 per location per month. Bundles, vendor management and purchase orders start on the $49 plan, and every plan can set age restrictions on items and verify age at checkout. Offline mode lets you take cards for up to 24 hours, with a per-sale cap you set.

Square is also the only processor you can use inside Square POS, and its payment terms exclude high-risk products and services and subscription offers. There is no native expiry or lot tracking; Square’s own community has called it a common request, and the workaround is a third-party inventory app.

5. Lightspeed Retail: Best for Multi-Store Purchasing and Reporting

Lightspeed’s X-Series suits a supplement retailer with several stores and a large catalog. Composite products handle stacks and kits, purchase orders are native with landed costs and demand forecasting on higher tiers, and reports break sales down by brand and supplier, which matters when practitioner lines and house brands carry different margins.

Its limits are ones a supplement store will feel. Lightspeed confirms you cannot add an expiry date to a product, lot tracking is not available, and offline card acceptance is still in beta on its own payments. You can bring a third-party processor, but Lightspeed charges a monthly fee for doing so and does not publish the amount.

Clover sells hardware, software and processing together, directly or through a bank or reseller, with plans from $0 to $104.90 a month in software plus the device. Its age-restricted item settings name vitamins and supplements specifically, and its devices take offline payments for up to seven days by default.

Clover devices cannot run on another processor, and subscriptions are non-cancelable, so you are committed to the account behind the hardware. Purchase orders, vendor reporting and ecommerce sync with outside platforms come through partner apps rather than Clover itself.

Loyverse gives you a free core POS with variants, composite items, loyalty and multi-store support, and purchase orders and stock counts for $25 per store per month. It does not process cards, so you can use any processor, either through its integrated U.S. partners, SumUp and PayPal Zettle, or as a separate terminal where you key in the total.

It is a sensible budget choice for a small shop that does not need expiry tracking, which Loyverse does not offer, and it is worth knowing that its integrated card terminals stop working when you go offline.

Do You Need a Nutraceutical Merchant Account for Your POS?

If your POS bundles its own card processing, you are relying on that processor’s policy to keep selling supplements, and a nutraceutical merchant account removes that dependency. A point-of-sale system does three jobs: it rings the sale, it tracks the stock and it hands the card transaction to a processor. When the third job is bundled in, the company doing it has a written list of businesses it restricts. Stripe, which processes for Shopify Payments and Lightspeed Payments in the U.S., names nutraceuticals that make harmful claims, and Square excludes high-risk products and subscription offers. Even where supplements are not named, your account is reviewed individually, and that review can happen after you have bought the hardware.

Dietary supplements are a legal category with a high-risk payments profile. The FDA does not approve supplements or their claims before they go on sale, a good share of the category’s volume is card-not-present and recurring, and acquiring banks have a dispute pattern they price for. The age check deserves a closer look if you sell in New York or ship there. General Business Law section 391-oo has been in force since April 22, 2024. Retail stores must ask for proof of age unless the buyer reasonably appears to be at least 25, online sellers must use adult-signature delivery with photo identification, and the civil penalty is up to $500 per violation.
